Uncyclopedia

For a quick diversion from serious information seeking, have a look at Uncyclopedia. It bills itself as "the content-free encyclopedia that anyone can edit", poking gentle fun at Wikipedia and just about anything else you can think of. It is somewhat US-centric, at times obscene and at others very funny.

Try the entries on stem cells, on drugs, on genes and on Darwin.

Citexplore - a new search tool

EMBL-EBI scientists have developed CiteXplore, a tool that links electronic literature resources to bioinformatics databases, to fulfil this need. It integrates abstracts from sources such as PubMed, abstracts from biological patent applications from the European Patent Office, and Chinese Biological Abstracts from the Shanghai Information Center for Life Sciences. It also links to full-text articles at various locations such as PubMedCentral and publisher websites.

CiteXplore also provides a direct link between the scientific literature and the EMBL-EBI's biological databases. "When you are reading an abstract describing a specific gene or protein, typically you want more information on it, for example its sequence or its function, as well as easy access to the full paper," says Peter Stoehr, who coordinates CiteXplore. CiteXplore uses powerful text-mining tools developed by EMBL-EBI researchers to link literature and databases automatically, so that at the touch of a button the biological terms are identified in the text and you can call up the record of the molecule that you are looking for.

Another publishing takeover

We are becoming used to the idea of scientific publishing as big business, all about shareholders, profits and market share. A few years back Elsevier were buying up everything that moved (Cell Press, Lancet, Harcourt, including Academic Press) and became a medical/scientific publishing behemoth with about 2,000 journal titles. Taylor and Francis bought up a host of smaller publishers and now have over 1,000 titles. More recently Kluwer and Springer merged to form another huge publishing entity with about 1,150 titles.

The next two juicy publishing morsels on most people's lists were Blackwell publishing and John Wileys. Taylor & Francis tried and failed to acquire Blackwells a couple of years ago. Now Wileys have succeeded where they failed. They announced on Friday that they had agreed to purchase Blackwell publishing for 570 million pounds. This will create probably the number two scholarly publisher, with a total of 1,250 journal titles.

No great changes are expected in the short term, but it will be interesting to see how the merger turns out over the next year or two.

Cold Spring Harbor Protocols online

We have a free trial until the end of 2006 of the new Cold Spring Harbor Protocols online product. The database currently contains over 700 methods in molecular and cell biology.

"The database is fully searchable by keyword and subject, and it has many novel features such as discussion forums and personal folders made possible by online publication. Its coverage includes cell and molecular biology, genetics, bioinformatics, protein science, and imaging. Protocols are presented step-by-step and edited in the style that has made Molecular Cloning, Antibodies, Cells and many other CSH manuals essential to the work of scientists worldwide. Protocols will be continuously expanded, updated, and annotated by the originators and users of the techniques".

The trial was set up on behalf of the MRC by the library at LMB, so don't be surprised to see their name on the screen.

OUP Journals archive

We now have access to the whole OUP journals archive, from volume 1 number 1 up to 1996, for 140 journals. Only about 40 of the titles have much relevance to work at NIMR, but these include some useful titles such as European Heart Journal, Brain, International Immunology, Journal of Biochemistry, Journal of Electron Microscopy, Journal of Heredity, Nucleic Acids Research, Protein Engineering.

Whilst we have subscriptions to some of these already, we have not previously had access to the pre-1996 material.

This access has come to us courtesy of the JISC, acting on behalf of the UK Universities and Research Councils. They have purchased the archive from OUP for the entire sector.

We are working on getting links into the Library Catalogue (Webcat) and into the new e-journals listing. Meanwhile, here is a list of titles in the archive.

Physics looks to go open access

CERN, the European physics lab, is a big supporter of the Open Access principle - that all scientific research should be freely available for scientists to access. Earlier this month European particle physics funding agencies met at CERN to establish a consortium for Open Access publishing in particle physics, SCOAP3. This is the first time an entire scientific field is exploring the conversion of its reader-paid journals into an author-paid Open Access format.

It is an interesting move. Physics led the way with online self-archiving of research back in the 1990s. Physicists have embraced this way of working - self-archiving of the article e-print followed by publication in a peer-reviewed journal. They have always argued that peer-review was important and insisted that self-archiving did not undermine the integrity of the literature.

Now they are showing their commitment to journals and peer-review by embracing the "author pays" model, noting that this is the best way to support the continued existence of peer-reviewed journals. Interestingly, this mirrors the approach the Wellcome Trust has taken.

PubChem expands

Thomson Scientific, the leading database publisher, recently announced that it has added 2.2 million chemical structures to PubChem (http://pubchem.ncbi.nlm.nih.gov), the freely available database for chemical information run by the National Center for Biotechnology Information (NCBI) at the U.S. National Institutes of Health (NIH). This represents an approximate 22-percent increase in the size, since PubChem claims to have more than 10 million structures. All of these structures have biologically interesting activity and represent approved drugs as well as compounds that have been investigated by R&D in the pharmaceutical industry.

Web of Knowledge Q3 Upgrades

Thomson Scientific will be applying these upgrades over this coming weekend (11/12 Nov).

The upgrade to Web of Science will include:
  • Display of full names for authors - these will not be searchable till later upgrade
  • Citation Report - instant analysis of citation statistics
  • Distinct Author Identification System (DIAS) - will create clusters of articles by a particular author - being introduced for select authors in this upgrade

Bionet newgroup public archives

Bionet is a long-established biological newsgroups service, allowing biologists to discuss issues and exchange views via a network of different topic-based newsgroups. Their archives have always been publicly available. Recently some posters have been asking Bionet to remove their old postings from the archives.

Apparently Google has made these old postings more visible and some people are uncomfortable that their past is catching up with them.

Bionet are sticking firm to the principle that what is posted is in the public record and cannot be undone, but are a little worried about legal implications.

Bionet give the following advice to their users::

Be aware your discussions are being read by 1,000s of people around the world.
Be aware they also are part of a continuing record of science discussion.
Be civil and thoughtful, and limit yourself to biology science discussion among professionals, and to particular group topics
